According to the Guardian, they were looking at cost savings to keeep the projects within budget, rather than cutting the budget.

Cuts were being looked at on both Thameslink and Crossrail, including ?200M savings on London Bridge's redevelopment, reducing Thameslink from 24tph to 20tph, buying fewer carriages and ?150M savings if they didn't install the automatic train operating technology.
